501 Deja Vu All Over Again
Mr. Jones sends Nikita back to Section for one last mission to deal with a new terrorist organization, the Collective. She must face everybody's hostility, including O'Brien's who fills in for Michael. Bad news about the mission prevent her from leaving Section and she calls back the only person who can make her stay bearable, Walter.

502 A Girl Who Wasn't There
Quinn creates a holographic version of Madeline using Birkoff's AI program. The experiment fails, but this gives Operations a chance to have a last meaningful discussion with Madeline and say goodbye to her. Quinn is promoted to level 3. With Walter's help, Nikita finds out that she has a sibling in Section, named "M."

503 In Through The Out Door
Nikita starts to feel the effects of a neural virus resulting from the Gelman process she was subjected to (On Borrowed Time). With Walter's and O Brian's help she locates Adrian's grave and Walter can fabricate a vaccine for her. A mysterious friend helps her get through the mission.

504 All The World's A Stage
Nikita requires the collaboration of Mick Schtoppel for a mission and Mr. Jones is forced to get out of Center for it. Nikita kidnaps him to find out why she was recruited into Section. Mick turns out to be an actor playing Mr. Jones and Nikita suspects that his assistant Michelle might be her sister.

505 The Man Behind The Curtain
Nikita is led to the residence of the real Mr. Jones and finds out that he is her father. His plan has been all along for her to take over Section when he retires. O'Brien is killed in a mission. It is apparent that there is a Collective mole in Section, revealed to be Michael by the end of the episode.

506 The Evil That Men Do
Operations' plane is shot down and he has to run for his life through the woods. Nikita races against the Collective to save him because his capture would mean the end of Section. As their plan fails, the Collective leaders start to distrust Michael and consider finding Adam to gain leverage over him. Michael contacts Nikita and asks to be brought back.

 507 Let No Man Put Asunder
Michael comes back to Section with intel on the Collective which he offers in exchange for Elena and Adam's location. Mr. Jones informs him that Elena is dead. Nikita admits that she lied about not loving him and their romantic relationship takes off again. While looking for Adam's location, Operations notices that the Collective is also after it and tries to rescue the boy himself but is killed. Adam is kidnapped and Michael leaves to save him.

508 A Time For Every Purpose
The Collective asks Michael for Mr. Jones in exchange for Adam. Michael and Nikita attempt to take Adam back without sacrificing Mr. Jones, but they fail. Mr. Jones volunteers to be delivered to the Collective under the condition that Nikita assumes command of Section. She is forced to accept. Michael leaves to give Adam a normal life and promises to return when Adam won't need him anymore. Michael tells Nikita that he loves her.
